I am cleaning out the gas locker, chipping off the slag and stuff. I then intend to treat it with vactan but, then what? How can I stop it from, eventually rotting through?

I use hammerite smooth, white, it does not need a perfect surface and seems to stop any rust left. I do not even bother to rust treat and Hammerite seems to stop it. last lots lasted two years before the gas bottles had worn sufficient off to be sensible to do a partial repaint. ETA Two coats no primer or undercoat

Make sure that all loose stuff is removed. I would guess the bits that are black that are up the sides. I would scrap off the black off the base and paint the base and about 4" up the sides. If the paint is coming off the sides scrape back so all the paint left wont easily come of and over paint

I cleaned the rust from the floor of our gas locker 2 years ago. Vacuum it after all the scraping. I put a thick coating of red oxide on it, and a month later Hammerite smooth (green) - although I don't see that it matters 'smooth' or 'hammered' finish.
You could try pouring a puddle of Fertan all over the floor and letting that soak in first? I painted round the sides of the back deck with Fertan in July 2015, and am not convinced Fertan really works as I noticed it's rusting away again - closer examination this October will confirm.
Our gas bottles rest on rope on the gas locker floor, to keep the bottoms of the bottles raised a bit so any water doesn't get trapped. Grace & Favour of Canalworld suggested this, so thanks to them for the tip.

Hmm! Two conflicting bits of advice. Does that mean a fight!? (Smiley thing).
My next problem is where to get some Hammerite, smooth or otherwise. Thought I had some but just discovered that it's a nearly empty tin!!

I'm not sure that our replies are conflicting. All these chemicals are witches potions anyway, a bit like lotions for baldness/growing hair - just slap something on, paint over and feel good about it In our case I thought "Here goes nothing!" and banged a gas bottle hard down on the floor to see if it would go through. It didn't, the floor seemed solid enough still. It wasn't easy scraping the bottom as I had to be upside down and the Witch holding me by the ankles - which is why I thing a Rent-A-Dwarf service would be invaluable.

lol NF and I don't fight Re fertan I seem to remember it has to be washed off. Also that unless painted it only last a few months, 6 from memory. I use smooth as it looks like ordinary paint and is smooth, available at B&Q and all good DIYs

Next up, how to polish a mushroom vent... Ah a bone of contention to get our teeth into cleaning mushrooms or not to clean mushrooms I would say either get chrome ones or brass that have been lacquered so no weekly cleaning needed.

Make a wooden base with an air gap under it for the gas bottle to sit on. That will protect the paint.

I think a wooden base is a good idea if there is room and the locker is dry. but it depends on the height of the gas bottles and the height of the gas looker. Some of the older 13kg bottles are higher than the newer ones. On my boat there is less than an inch of space and the deck above is curved. Also on some boats the gas locker drains can let water in when the boat is underway so the locker is a wet one.

It purely personal choice what treatment you use. I've been a convert to Vactan (not to be confused with Fertan) which is also safe to use in your water tank. It can be applied to damp areas and then leave to dry. Once dry and turned black I then Paint over with Red Oxide, then a Primer and then the top coat. Not had a go at my Gas Locker yet but on my current boat have done the Watertank (just used Vactan no other paint) and the weedhatch. I was condsidering garage floor paint as a top coat for the gas locker and might do a small section this winter to see how it goes.
