At the moment battery voltage is reading 12.9 both across the battery terminals and on the mppt, I'm assuming I need to wait a bit longer for voltages to settle. Presumably this is with the engine stopped? What is the voltage across battery and alternator with engine running at 1200 rpm or so? Is the MPPT voltage display also showing 12.9? Engine stopped and voltage showing 12.8 v both across batteries and at mppt. Started engine and measured between large alternator wire and bat-, both showing 14.1v, will go back and measure bat+ to alternator housing.
One thing that slightly surprises me is that the starter battery is connected directly to the leisure batteries.

Same measurement of 14.0/1 between alternator housing and Bat + terminal. Engine running at 12.5. MPPT giving same readings.

It shouldnt is the simple answer, it has its own alternator and cut off switch, the earths might be linked but that is afar as it should go.

You have started boating at the hardest time of the year, by April of next year you will be a hardened water warier who will have a much better understanding of boating. With luck your batteries will get through this winter and solar will be your friend. Your boat sounds well set up, I have a bubbles stove in the bedroom and think they are great, like yours it is a central heating model so it can warm the boat through, even on its lowest setting. My central heating pump is a 12 volt low wattage jobbie I would suspect yours is similar? What you need to do is eliminate high consumption devices ie halogen bulbs etc, as I said earlier carry out an energy survey and then you will understand better why your batteries are running down overnight. Best of luck and dont get dispondant share your troubles on here and get a/ laughed at or b/ helped and laughed at, over the years I have had plenty of the latter

So the alt is underperforming a little and you have no losses between alt and batteries. This is relatively good news! 14.1 is better than 13.8 but not as good as 14.4+! As peterboat says, try to eliminate the high demand loads first - biggest culprit will be the fridge. Your central heating pump will be between 0.5 and 1A Have you left the confines of Northamptonshire yet?

Picture of the back of the alternator could be good. Maybe a simple regulator swap to get 14.4 or more.

With his engine running at 12k revs I expect all the connections have vibrated off. I missed that - my VFR sounds good at 12k I’ve started to miss having a high revs bike in my garage. I may have to add to my Christmas list.

I have an old thumper and a 70s bike that redlines at 8.5k. Scared to take it that high though as spares are sparse 🙁

My FD V4 was last for me in 1995ish, The Zephyr 200? and the SP 370 fell asleep May 07.

Well...my Aprilia Factory was stolen last night from the marina, stored under a bike sheet...fortunately found this afternoon 100 yards away behind the church with ignition lock wires cut/ shorted...pushed away and parked under lights to 'work on' ! 🙄🙄
Immobiliser prevented any chance of it starting but thieving bastards are around everywhere!!!
Hassle for me now to get it all fixed and working again. thieving, ignorant, lazy twats...I hate them!😡

Had one bike pushed away for them to try and get running ..... they didn't push it very far ...... Laverda GT750 weighs in at nearly 600lb but it took me ages to find a new ignition switch
