Firstly - charger on and engine running at the same time - not a problem. Likewise not a problem if you want to turn the charger off.
Beige box looks like a home made protection for something else to me, probably a solar controller. Try removing those screws to remove the lid and maybe you'll get a model number for the black thing inside.

What's the worst that could happen... you end up with a beige piece of die cast aluminium with no screws. The screws are M3.5
